Did you followed the steps Harshal has suggested? Even I think this is the problem due to wrong configuration of Unicode characters.
I would like to suggest [http://bhashaindia.com/Downloadsv2/Category.aspx?ID=1 Microsoft Indic IME]. It is also similar to Baraha (supports transliteration), but I prefer it over Baraha. So try installing this as well. I am hoping, since this is a Microsoft product, might be able to detect/correct the problem.
